Since people shouldn't be patching configure or Makefile.in, we'd have
zero problem. That's what dozens of other big, serious packages do.
BTW, you've recently added a new header file to oskit-pthreads, you
should not forget to add it to noinst_HEADERS, otherwise it won't get
into the distribution.
