In fact, defining the line between JVM+system classes on one hand
and the rest of the run-time system on the other hand is part of my
research. (ftp://mancos.cs.utah.edu/papers/javaos-tr98015.ps.gz)
This is also needed for safe cancellation of threads, for instance.
As for defining an API that a JVM must provide for a given set of
native methods, this is classpath's approach (www.classpath.org). If
you had nothing better to do, you could implement the layer for Kaffe.
